Would it technically be possible for sensible-side-buttons to detect input directed towards a particular app (in this case Microsoft Remote Desktop) and disable the forward/backward functionality? If SSB is enabled then forward/backward don't work in an rdp windows session until its manually disabled.

I came here with the same question, but in my case it's the VMWare Horizon Client instead of Microsoft RDP. Perhaps there could be a configuration to blacklist certain applications, similar to how the AltTab app works.
