Possible way of suggesting/enforcing a nested directory structure (e.g. within an analysis repo, have one folder each for BAMA, NAb, ICS, Bcell, manuscript, adhoc, ...)

This is just a note to come back to this for now. @asatofh has thoughts but thinks we should wait on this. Alicia, feel free to add any related thoughts as comments on this issue.
